Default how do i tell my manual truck that its not an auto anymore??

i'm just wondering if my ls swapped 95 silverado is having idling issues because the pcm thinks its in second gear for some reason. the truck is a manual but the motor/pcm came out of an automatic yukon. i can see on my efi live that it thinks its in 2 and sometimes 3rd gear and that the prndl is calling for d2 or d3. how do i tell it stay in neutral or park so my truck will idle up and run when it's cold out?

You need to do a segment swap for the trans,find a tune for a 4.8 5 spd truck,or use a Firebird/Camaro one and modify accordingly then do a full reflash.

looks like i'm SOL on this one. after some research it doesn't look like my operating system ever came in a manual transmission. I have the 12216125 OS. I have a pcm laying around I bought for my camaro, maybe i'll get lucky and it is unlocked and it will let me make the necessary changes.

does having an auto trans pcm change my idling characteristics? or anything else for that matter?
