The performance-affecting differences between a C5Z and FRC are:
Intake manifold (the Z comes with the LS6, obviously)
-Heads.
-Cam.
-Rear leaf spring.
-Ti mufflers
-Rear sway bar on the '00 FRCs, and both sway bars on the '99 FRCs.
-The '04 Z06s came with different dampers, but other years are the same.
-M12 transmission (I prefer the standard C5 ratios here, which is also what the C6Z uses).
-Lighter windshield on the C5Z, by 5 lbs or something.
-12mm driveshaft and larger torque tube. The 10mm parts don't seem to fail, but I don't believe replacement driveshaft bushings are available for them like they are the 12mm ones (unless you go with a BMW bushing, which is a weaker part).
-Plastic brake ducts in the rear that do nothing but get in the way of fitting larger tires.
-Tire pressure monitoring on the FRC, but not the Z.
-Electronic brake bias control on the Z. I'm not sure how this performs vs. the older system with a DRM bias spring in it.
-Active handling on the Z.
-Larger wheels and tires on the Z (17x9.5 and 18x10.5).
-About a 50 lb weight difference, from the mufflers, windshield and wheels/tires.
If you plan on modding the hell out of it anyway, the FRC may be the better route to take.
My FRC weighs 2998 with a half tank of gas, so I think its as light as any C5Z with the same mods. Though I've removed some weight (fixed headlights, Fidanza flywheel, LG headers, C5Z mufflers, 14lb battery, Sparco Evo 2 seat, etc) I've also added some back in, with AFR heads, a 3/8" transmission tunnel plate, brake ducts, oil cooler, etc.

I didn't read the entire thread but didn't the original poster mention insurance, and wouldn't FRC insurance be cheaper than Z06..sorry if my post is late and the OP already purchased car.

my 99 frc has zo6 rims toyo T1r's z51 suspension, ls6 intake, cold air, and ported tb. if have no problems whatsoever with a zo6. at this point the cars are so close it completely comes down to driver. i smoked a 07 zo6 to about 50mph(when i let off cause i was in the middle of a busy street). the driver makes more of a difference that a set of heads, especially with more power.
by the way my winter purchasing project has left me with a set of ported 5.3 heads with 2.05 valves and a torquer v.2 cam which should put me close to 430 rwhp, all for under $1000 if you can do the work yourself!

If your going to daily drive the car I would go with the FRC. Gearing in trans is better, Z-51 ride is better, insurance is better and you can find them cheap right now.
