Your 408 probly doesn't like timing. An efficient stroker motor will always run less timing than a 346.
I have a similar motor setup to your's. Midrange timing is 16 degree's and it tops out at 20 degree's.Car made 530hp/490tq to the tires.

Quench,Cam timing, exhaust, cubic inch and intake dictate the timing an engine needs

I think it's pretty obvious it doesn't like timing but I don't see why it hates it THAT much. My quench is .032, I'm running a 160 stat, and I'm getting KR at like 16 degrees down low - I don't get it. Up top at WOT I can run around 26* I believe Jeff said with no problem. It's just the 3k-5k area that is a problem. If it was across the entire spectrum I'd just chalk it up to the fact that it doesn't like timing, but it's only in that small range.

Update: Retarded the cam back to straight up and isn't pulling as much KR now, but still showing some. Picked up hp/tq everywhere with a peak gain of 25hp and 10ft/lb tq over the last pull with the cam advanced 4*. Gonna try and put some race gas in and see if the knock goes away. Other than that, don't know what else to do other than pick up some new knock sensors and see if that fixes it.

Probably from lack of a turbo.

Retarding the cam should bleed off some cranking compression, what kind of cranking compression does your car have now?

Thats about what my car made on the old motor and didnt have a hint of knock, I can send the timing table we used if it helps to compare notes.

That would be great, Phil. The cranking compression should be even lower now that we retarded the cam back to straight up.

I'll send it over, my cranking compression was 225/230 on my old motor and with a cold T-stat we had no signs of knock.

I certainly think something fishy is going on right now because my quench is perfect, running a 160 tstat, and it's not even really THAT hot out. I'm leaning towards my knock sensors may be going since they are the original ones from my stock 346 that were then transferred to a 370 that blew up on the dyno and then onto my 408 now.

Well a big bore will require a slightly different timing table, if you can have your tuner send the file over my way so we can check out both on both sides.
