Okay I spent a little more time examining the car tonight. Here is what I found

*The noise is NOT accessory related. I pulled the belt again to verify and the noise still happened.
*I logged some data while cruising. There is "false" knock from me learning how to drive a Spec3 clutch that you cannot slip
*At frames 3025-3075 I rolled into the throttle only to find things not agreeing and making noise. It sounded like either a clutch disc falling apart or a 13mm socket hitting something
*I examined the engine bay again to see if I could see a socket- no such luck
*The noise appears to be coming from the middle of the engine, on top

Who knows at this point. I'm ready to drive the car off a cliff. The part that pisses me off is that the noise just appeared out of the blue. Things that changed from the time I didn't hear the noise until I heard the noise: slightly used Spec3 clutch/flywheel, new slave cylinder/TOB from Byunspeed, (1) lost 13mm shallow socket.

Thoughts?!?!?!?

Well, as the person that helped do the work, I'm not sure where the sound can be coming from for the work that was done. We can always put the car back on the lift and have a "WTF is that sound" party and see who can figure it out first and win a case of beer.

EDIT: 05/17/10
I found my problem. It turns out that three (3) of my Harland Sharp rebuilt stock rockers were failing on me. The needle bearings were binding at times and probably causing the pushrod to bounce around a little. I got the car back together yesterday and the noise was gone. I will keep an eye on it for the next couple of weeks. The three bad rockers were replaced with used low mile stockers. I plan to purchase some Yella Terra non-adj or new stock rockers when I save up some money and replace them all.

Yeah Rick. It took me a while to diagnose it but I'm glad I found out the problem. I will inspect the bad rockers tonight. I found this thread and its making me think about replacing them all:

thats scary. i know HS had an issue with their rockers taking a **** and spreadin the kneedle bearings all inside the motor but i dunno if its their rebuilds or the reguler ones they sell. either way, that would be enough for me to change all of them out.

I might just run stockers until I build a motor then get good ones. It all depends on what I find with my inspection tonight. Swapping rockers is an easy task.

There ain't nothing wrong with the stockers. They have been doing fine in many stout ls1's.

Ouch, that **** is FUBAR'd. No wonder it sounded like a 13mm socket was bouncing around in your engine bay.
