Seen many posts where when it rains water leaks down the cowl onto the top on the engine and then leaks into the engine via the loose seals on the intake.

The water drips off the cowl, and onto the intake manifold. From there, it runs down and collects around the #6 injector. If the injector seals don't keep it out, the cylinder will fill with water.
I tried to silicone the cowl, where it overlaps in the middle. I don't think it stopped all the water seepage though. I do have new-ish injectors with new seals. I'm hoping that keeps my engine alive.

Drained cylinder replaced all injectors, new o rings spark plugs oil and filter new starter, so far so good makes me paranoid to get it out in the rain

You're lucky you didn't snap a rod. I'm guessing there was just enough water to ruin combustion but not enough to fully compress. You should buy a lottery ticket lol

I just had a thought. I wonder if plumber's putty would stop the water from getting to the #6 injector...Ex: you could make a circle "dam" around the injector with the putty. The LS6 intake already has a small raised circle of plastic around it. It seems to keep some water out. I'm not sure if the LS1 intake manifold does or not. Does anyone have close-up photos of the LS1 intake injector port?

Here are some photos of what I'm talking about:
You can kinda see the white silicone in the middle where the cowl overlaps. That where the water drips from.
Above, you can see the raised circle around the injector (driver's side shown). If you can "build-up" that circle, it should keep water out of it.

I'll give you a little tip, next time its raining OR get the hose out and wet the windshield. Open the hood and watch the 50 places water leaks onto the engine. You need to seal the entire cowling AND the plastic rivets then test it to a extreme to be sure water can not collect on the intake.

It is a common issue.
I've use a D weatherstrip and sylicone.
there is the nozzle hose that need to be sealed in the point where comes under the cowl and each front hardwere (5 hardwere)
you have to do a clear work because sylicone don't like dust and dirt.
