Whats the best way to make hood adjustments? I just replaced my cracked fender with a new aftermarket one and it seems to be kind of close to the fender. The other side has plenty of room. What would you do to make it fit right?

You said the magic word......Aftermarket. At least your aftermarket fender looks to be the nicest fitting one I've seen. The one I bought for the front end conversion on my '95 'bird totally sucks. To move the hood away from the driver's-side fender, just loosen the bolts on the hinges just enough that you can tap the hood closer to the passenger-side with a rubber mallet. Tighten the bolts and check the alignment. You might have to do this a couple of times to get it just right, but it'll work.

I had the exact same problem. Except mine wasn't painted! Loosen the 5 (I think) on the top edge of the fender, and CAREFULLY! hammer on the metal frame underneath it with a rubber mallet. I stress carefully because if you don't, it will end up looking like ****. My friend knows firsthand.

I'm partially confused. Are you attempting to move the hood or fender? You have answers to move both in this thread so far.
The hood is MUCH more easily movable and I would suggest exact what y2k said, you adjust the bolts that physically hold the hood on. The rubber stoppers that stop the hood are not what you are looking to adjust.

it takes alot of time and patience.
it seems that no one has actually answered you yet.. so here we go.
you need to take measurements, use spacers and adjust the hinge mounts alot... depending on the quality of your hood.. the fenders may need to be nudged over a bit. in your case.. if the centerline of the hood is dead on.. adjust the fender.
you cannot attempt to adjust body parts in isolation.
