It all depends on what there labor rate is. The seal can be had from gm for under thirty bucks. it calls for about 7 hours for an auto and 4 for a 6-speed.
If they are going to do the clutch and so forth hen that is not a bad price if they are getting you the clutch, but to just do the seal - i would shop around. i would also suggest if you have not upgraded to a good clutch to do so at the time you do the rear main seal being that you are going to be in there anyway.

unfortunately the labor rate is a bitch,
like was said since they're dropping the trans do the maintenance on the stuff that's in there, especially the slave and pilot bearing if it's a manual trans. And if you have a manual trans you might try negotiating with them and say for $1000 that includes replacing the pilot bearing and slave cylinder right ! ?
The pilot bearing is around $20 slave hydraulics cost around $150 depending where you get it from.
And I'll admit i don't have the experience but why would there be almost double the hours for an automatic versus a manual? Doesn't the same crap have to be removed/installed for both? I would think the manual would take longer having to realign the clutch and bleed the hydraulics.

That is a high price period. The job is really not that hard depending on your skill set. You should keep looking and try to find some one to do the job for a reasonable price this way you can get a killer converter to put in front of that trans, and really wake that bitch up.
