Need more details to offer a diagnosis. When you say it doesn't start does that mean it doesn't crank? Does it mean that it cranks, but doesn't fire? Do you turn the key and it does nothing but click?

I wouldve said the wires coming from the VATS system in the ignition cylinder might be bad, that's what happened to my 99 SS and it had less then 20k on it at the time, but if you bypassed the VATS system that should have eliminated that. What exactly did you have the tuner do, tune-out the VATS system and it's still had the problem? Do you have fuel pressure, spark..the usuals...when it acts up?

Have you checked the ignition relay? You could swap the AC relay with the ignition relay.
