Guessing probably not if modified - sure their thinking check the cat, then do a stock replacement if it's bad.

My buddy has a 2000 WS6 and hes thrwoing a po420 and a po430. Will they give him any hassle since he has an aftermarket exhaust?

You mean stock with just a catback? I know two people who had one replaced free under the 8/80K fed warranty before GM extended it, one GMMG and another w/Corsa.
