There is a channel that runs along the edge right under the t top. If you take a close look you can see that on the rear part of the channel there are plastic pieces that seem to be there so water runs down through them and out of the car, it's screwed to the weather stripping. If that separates in time I can see why water would leak through it, over the speaker panel and into the rear seat area. I just took a look so I could be wrong, but if that's the case you can unbolt the plastic piece, neatly put some black silicone between both pieces and screw it back together. Then the water should be able to continue over the plastic and out of the car instead of taking that path of least resistance into the car. Just an idea.

I fixed it! It was leaking through the weather stripping on the rear part of the t top channel that I mentioned in my last post. I used a bottle of water and poured it into the t top channel until it started leaking. Then I used a rag to dry the area up, unbolted the plastic piece holding the weather stripping (it only has one small bolt), made sure the area was dry, and put black silicone between the weather stripping and the metal, layed the weather stripping back down (I had lifted only the corner of the weather stripping area that had the leak) and cleaned the excess silicone so it wasn't noticeable. I left the t tops off for the rest of the day. I was lucky because it poured for hours the following two nights and not a drop of water made it into the car.
mine does the same thing. but my car is a hardtop though. i noticed the small puddle of water on the floormats behind the front seats. but i notice that its usually wet when i was my exhaust and splash water down there.
