push the crossover tube down and bend it! You should be good to go. or see if ya removed those plastic clips on the knock sensor wires. BTW the truck intakes are better the the ls6 intake if you motor is in a struck still

If it is contacting the heads but not sitting 100 percent flush, which I assume its not since you said it rocks, then the intake is warped, I think mine did just a hair too, but I cant recall if that was before I got the fins and tubes all fixed up properly, but you have no crossover to worry about. The gaskets will take up some of that rock and the intake being plastic should flex a little without issue, are you dropping it down on the heads with no gaskets? If so and its just a litte rocking I would put the gaskets in and torque it down lightly and it will probably be just fine.

I read through this and got the impression it's warped. How much gap are we talking? Being a plastic manifold there's a good possibility, "assuming everything else is like it should be", that the intake will relax after being heat cycled.
Assuming the gap isn't huge I'd bolt the manifold down in sequence with gaskets obviously. Check for vacuum leaks on initial startup. After running the motor through several heat cycles check the manifold bolts and tighten as necessary.
Good luck
