Default Rear timing cover not fitting

Would having a different gen rear cover affect the oil pan fitment? I've tried a Holley oil pan and a stock Gen 4 truck pan on my 2000 LQ4 and neither will sit flush at the rear and if you make it flush, the rear small long bolts won't thread in. I've tried stock oil pan bolts and ARP. I'm losing my mind.

Are you aligning the pan with the transmission before installing the cover?

No sir. I installed the rear cover first. The motor is out, on my engine stand.

You should have BOTH loose to start with if both are on the engine. Line the pan up with the back of the block first with a straightedge, THEN put the rear cover on.

I didn't realize you had to have both loose. I did not forget the gasket. I have 2 other rear covers from other engines in the garage. They look a little different but I will try to loosen this one and see if it works then. If not, I will try the other covers.

its not just aligning the bottom of the cover with the block....are you aligning the rear seal too for install ?

The machine shop that did all the block work assembled the short block for me. It was nice and flush and the seal appeared to be centered correctly so I am guessing they used the alignment tool. I don't have a rear alignment tool so now I am paranoid about loosening that rear cover to re-assemble it all.
