A 2.5" pipe doesn't flow all that great. According to sig you are making 428 rwhp before running the nitrous. Given that I'd seriously consider getting rid of the 2.5" portion of pipe.
In reality it probably isn't choking it much. Your I-pipe is 3" so you only have four cylinders going through the 2.5" part (right? unless the Y-pipe is 2.5" for a time before hitting the I-pipe) and you made good power.

From what I have seen you don't want to transition from larger>smaller>larger again. I would almost sugest either going big>small all the way back or just staying consistent. IE: LT's 3inch collector>3inch Ypipe> 3 inch catback etc or LT's 3 inch collector> 2.5 Y pipe> 2.5 cat back etc. The later of the choices will probably yeild you some great low end but probably hamper your high RPM pull. I would go 3 all the way if your using a cat back and get it as free of restrictions as posisble.
