So YES there should have been a loss. The Hooker Catback is not the best flowing out there and will be restrictive on high BHP motors. Also what type of merge Y collector did you have?
A GOOD Y setup will MATCH a GOOD dual setup.

if you run a single 4" pipe then yeah it might just match a set of 3" duals

But, my TR7 runs a Y pipe and single muffler. I'll admit that idle is nothing special and if you rev it while at standstill it is a bit raspy. But go down the road with some load on the engine and it's totally different. Very LOUD and very very deep toned.

true duals are practical, and WILL be less restrictive.Duals will posess more of the "old school" sound. I have Lane's custom 3" true dual with flo-pro twisters and a dr. gas x-pipe. The sound is awesome, but to be honest, my setup and stainless steel lt's cost about the same as a high quality y pipe/catback/header setup. AND WILL flow better. I haven't noticed any low end loss, but the top end sound AND pull have GREATLY increased!
The ONLY reason i can see to not buy duals over a y-pipe is emissions...
