Post what lid you have, what hood you have, and if it there is any contact.

It looks like we're having a problem with the Whispers, so far.
Touches the hood very lightly in 1 spot (dime sized).. center of the lid. No wear on the lid, but a slight rubbed spot on the hoods paint. I put a 1" square piece of duct tape over the wear mark on the hood. Not rubbing though the duct tape. If there was only about a 1/16"-1/8" more clearance, it would be ok.
I dont want to adjust the hood to set slightly higher, becouse then the sides of the hood wont match evenly with the fender height.
I believe the mount holes in the lower airbox can be elongated slightly, so the whole assy can be set back (towards the engine) just a little. That may fix the problem.

Is it always contacting it? Maybe you're just slamming the hood too hard and it contacts the lid initially but then raises up slightly?
*shrug*
I know there is very little clearance, so I suppose production tolerances could cause this.
