when milling the heads down that far, At what point does intake mis-alignment come in to play?

I've got an lq4 shortblock and a new set of 243's I'm wanting to mill the hell out for the compression jump. Fly cutting is no big deal, a friend gas the tool, I just don't want to have intake sealing/alignment issues

I was advised to mill .035 instead of .050 to prevent problems like alignment issues.

The machine shop can mill the intake side so the intake manifold sits evenly.

How much would need to be milled from 243 LS6 heads to yield a 61.5cc chamber? I think I may do this and switch cams.

I believe that would be .021". It takes .007 to loose 1cc from what I've read.
