I don't think there is any clearance issues. However TFS does say not to use stock rocker arms on those heads. Not sure why but I'll find out.

Id say the 5.3's since im assuming its a stock cube motor. You already have the cores, and the 5.3 numbers are right in line with LS6 numbers (both flow and HP)
