++Sputtering problem....NEED FEEDBACK++

Initial problem
My stock dash voltage meter dropping below 12v well into the 10 volt range. Occasionally after getting on it WOT through a few gears and also at random. At this point it sounded like a intermittent connection so I dropped the alternator to take a look.
Thursday after dropping the alt. I noticed the battery to alt. cable (stock) was frayed right below the eyelet connector with about an inch of "fray". (In the past I had to crimp a new eyelet connector because the stock got screwed too tight to the alt. post and I was forced to tear it out.) Like a dumb ****, I forgot to disconnect the battery (just being honest). I was trying to work the cable around and down so I could take a better look. In the process it grounded out. I disconnected the battery and got the cable down. It got dark and I couldn't replace the cable. I wrapped the problem area for the night and put the alt. back. Drove car home voltage never dropped.
The only other thing I did was clean the engine bay. Spray multi-windex on paper towel and use the towel carefully to clean minor dirt and dust. (The only thing that I see I could have done was snag a plug wire loose...doubtful though.)
Problem 2
Friday I drove from Orlando to Gainesville 75 or 80mph stopping a few times along the way. Voltage seemed fine never dropped once. On the way back to Orlando about an hour into the drive the car started sputtering at part throttle. Very consistently it would be fine at WOT but you could definitely tell something was wrong at idle or in any gear decelerating. Part throttle was the real problem. It felt as the car was misfiring bad or it was getting inconsistent fuel or something. I don't know how else to describe what it was doing. Voltage never dropped, but this new problem rose up.
Friday night I replaced driver side plugs. Drove it home and all was OK. Saturday I drove back to Gainesville and again an hour into the highway drive this sputtering began again. I sputtered 30 mins till I finally got there.
I drove home Sunday night to Orlando. This time I stopped to let the car cool after 1 hour of driving. The sputtering hadn't happened yet. It was about 65 degrees out so it cooled considerably for an hour while I ate. I drove about 40 mins with no sputter...stopped at a friends for 20 mins and then a 15 min ride home. No sputtering. No voltage drop. I drove the car around town all week with only 15 min travel time with no sputtering and no voltage drop.
Problem 3
Last night I replaced the passenger side plugs and ALL wires with brand new same items above. Anyone who knows these wires, knows they click loud when they are on. I feel I may have gone too tight on the plugs. (I have a tendency to go loose on them which has caused some loud ticks in the past
). The problem now is at WOT the car feels governed until right when you let off the gas. Right before WOT everything is fine, but as soon as you go WOT there is a consistent bogging type feeling.
Where do I start? What else can I do?
1. Test the lead from alternator to fuel pump for proper current?
2. TPS maybe off?
3. Coil pack going out?
4. Fuel filter clogged?
...Please help....

Thanks for the feedback. It's a separate lead that goes back to the alternator and they were separated before it had grounded. No doubt that is a good place to look. At the least today I'll check the lead from alt. to fuel pump at various points to see if it's getting correct voltage.

Well there is a new alternator on the bitch now......lol
