LQ9 Heads!
Frankly, I wouldn't even consider upgrading the intake until heads + cam + longtubes are in. And when I finally got around to it, it would be a FAST 90/90.
Are you planning to run FI, or a lot of N20?
If not, stick with an LS6 style head for more compression, literally more 'bang' for your buck.
Are you planning to swap cams any time soon? Choosing a head that will work best with the desired 'final' combo makes the most sence. If you are going to be running a cam, but N/A, you don't want to lose any compression.

Sure there are f-bodies with LQ9 heads. Patriot used to weld the combustion chambers to make them smaller and sold them as LS6 "style" heads. They now use the LS6 casting. But, that's not the issue here. The problem is not the LQ9 head style, it is the Stage 3 porting option. This is designed for a larger bore and will not work well on a 346. The larger intake valve will be shrouded by the smaller cylinder, and that hurts flow. Plus the combustion chamber is machined with a larger OD so it matches the 4" or larger bore. This includes all Stage 3 heads regardless of casting number(So the same goes for a stage 3 LS6). So if you are stock cubes and normally aspirated stick with the LS6 or 5.3 heads(assuming you are set on stock ported heads).

lq9 heads. Also those stage three heads have way to big of valves in them and are meant for a 4inch bore or bigger.
