Will these pistons work?
so I'm about to order pistons for my build I'm down to 3 choices. First off it a Gen iv 5.3 that I'm getting over board. I found these wiseco pistons that are dome +4cc 10.7:1 compression ratio but the pins are saying .945 wil those fit my wrist pin bushing or will they need honed out slightly. I see pin sizes for these from .943-.945 will any of them work?

Ok I didn't think that was going to be a big deal since the machinist is going to assemble the short block anyway. I do have another question about compression height. Factory flat top are 1.330 and these are 1.335. I'm not milling heads except for a very small resurface so I shouldn't have to worry about the piston hitting the head right?

No, but you will want to measure how far above the deck surface the new pistons are. The head gasket thickness you choose is going to determine if the pistons are going to hit the head.
I recommend .040" clearance between the piston and head. You can run closer if you're absolutely certain of ALL your measurements/components. But I wouldn't go any closer than .030", I just don't think it's worth it in a typical street/strip type build.

So one machine shop told me they wouldn't bore the aluminum block to 3.903 and the other shop told me they would do it but I'd have to buy forged rods they won't use the factory gen iv rods I have.

Buy your pistons and drop them with the block off at the shop that will do the bore/hone.
Take the rods and wrist pins to the other shop and have them at least checked for size/clearance. The factory wrist pins in my new SRP pistons were slightly larger and only had .0003" clearance in my stock Gen IV 6.2 rods. So I honed the stock rods to have .0010'-.0012" clearance.
Then take the crank/rods/pistons/wrist pins/locks/rings/bearings/etc. to what ever shop will balance them it for you.
