How much boost do you want to run?
Which Procharger model do you want to use?
How fast do you want to go?
All of those things influence you choice of cam and the head design required to accommodate the goals.

A 388 is a .060 over bore on the block, with boost or even nitrous I would not want that big of a bore on the cylinders. Just go for a .030 over just to be on safe side, unless of course your 388 shortblock is done.
Mike is a smart guy, took a 1200cfm T-trim to low 10's in a heavy car if I remember right.
As for procharger setups I would go D1SC or F1A, both self contained systems and can make big power

383CI, ported stock heads ( GTP stage II heads ), cam is 230/236 duration, 550/560 lift. P600B supercharger with 15lb pullies. I have the large 3-core intercooler front mounted.
Seeing 9LBs of boost at 5800 RPMs ( max spped for my SC unit )
480 RWHP.
( I need a bigger super charger! )

I have a 388 but it wasn't by choice. I was already at .040 when I had my engine rebuilt. It also had to be sonic tested before going to .060.
If you're running a prochager you should go with the new 227 AFR's (full cnc porting) and have the intake ported to match. You might want to run the monoblade throttle body as well to complement the set up.
I'd also get a professional recommendation for the cam.

The 227's will require a special piston for the 60/40 valve offset.... did you buy the pistons yet?
As for the F-1R, it is rather peaky, so unless you plan for something well over 20# boost the F-1C will be a lot better as the boost curve is smoother.
For 12-20# the F-1 should be pretty good.
The .060 over is not the best setup, but you may want to consider doing a partial block fill to stabilize the cylinders.
What are you looking for with regards to power, drivability & fuel type? Knowing this you will get some better recommendations more suitable to what you are trying to do.
