Try over filling the trans by half a quart. Take off in 3rd like you have been, but once the trans shifts to 2nd put the trans in overdrive. This helps the 2-3 shift. I had the same problem with my car and this solved the issue for now. I don't expect the trans to last though, not with 500rwhp when it's on the bottle.
Like I said it's not an uncommon problem, for a 4L60 to bump the limiter on the 2-3 shift. Especially with a stall or anything that allows the motor to turn up faster (like a nitrous kit would). There is just more **** that has to happen in the transmission on that shift, so it will always take longer.
You can try lowering the commanded shift RPM, raising the trans pressure (electronically or mechanically), raising the limiter or all of the above. Either way you don't need to be hitting the limiter on the spray.

Tune the car. When you hit the rev limiter your car is actually shutting the fuel off, not good on the spray. That and I wouldn't be so interested in slow *** Honda's and Toyota at the track and concentrate on your car.
