Vibrations and Noise
Now, when the car is setting still it runs great with no vibrations, when I put it in neutral going down the road it goes away, when I put it neutral going down the road then rev it up it still has no vibrations, then drop it back down into drive and they are back.
Guy I bought it from told me the transmission was just rebuilt with heavy duty parts and a 2500 stall converter ($2500). It has a very aggressive shift kit and 373 gears if that matters.
Any ideas on what is causing this?

2) Out of balance driveshaft is unlikely considering it only does it in gear. Might want to check just to be safe.
3) Drive shaft u-joints that are worn can become misaligned when load is applied (when it is in gear). Consider replacing u-joints.
4)A pinion gear with too much play can cause some vibration/noise under load (when it is in gear). Considering the rear end had a gear upgrade, it might not have been performed correctly and the crush sleeve might have been overcrushed.
That is a good start. The mount being the easiest thing, and cheapest. I suspect your problem really is there. Mine was.
