Both LT1 and LS1 PCM control the A/C compressor clutch through a relay. The A/C wiring is identical between LT1 and LS1 cars...with the exception of the LT1 A/C Evaporator Temperature Sensor. That sensor is a signal used with the LT1 PCM but not with the LS1 PCM. The wiring for that sensor goes away with an LS1 PCM conversion.

Im sure there is going to be a few of us shortly putting together a fully detailed sticky thread of there harness builds. I just dug into mine last night and its going slow but making sure everything is documented, labeled, and checked off on the list im making as i go through it. Its really intimidating but if you take your time its really not to bad.

Ive found most people have powered their coils from the fuel injectors, would it be bad if I ran them off a single relay triggered by ign power?

In 1993 they were powered by two separate fuses; one for each bank.
In 1994-1995 they were powered by two separate fuses; 2,3,5,8 and 1,2,6,7.
In 1996-1997 they were all powered by one fuse.
Why not use the ignition coil/ignition module power wire? (Depending on the year you are working with) it's the highest rated fused ignition source with the largest size wire (18ga)...and (again depending on year) is not used to power anything else.

Once again huge thank to mike for getting this cleared up for us. Now I feel a little more comfortable with the harness now. When I'm finished and it's back in the car I'll do my best at trying to get thread to help all the people in the future.
