There's no scavenging going on, so the overlap is seriously diluting the intake charge, which results in the "eight-stroking" you hear. It should help a bunch to get those longtubes on there.

When you have too much exhaust dilution because of overlap that the exhaust scavenging didn't take care of, it doesn't ignite until the next time around when the backflow from the exhaust side is simply UNBURNED mixture from the previous misfire.
The primary tubes of headers lend momentum to the column of spent exhaust gases to help scavenge the burnt mixture from the cylinder better and also draws on the intake column during the valve overlap period before the descending piston even starts to pull on the intake.
