It should not hurt it, you just won't get the maximum benefit. There may be a little swirl as the larger hole of the TB hits the smaller hole of the manifold, but effect should be minimum.
Somewher there is a thread about boring the intake while on the car. It involves stuffing the hole in the intake with rags to hold the shavings, etc. Not sure where it is located, however, since I had no interest at the time.

I always thought stock was 52 mm also, but I used a caliper and it was only 50mm. Funny thing is my 52 mm TB measured 50mm too. I've seen the thread you speak of about boring the TB on the car. Not to kean about that idea, but I'm not going to take the intake off now. The part that pisses me off is this was supposed to have already been done and I paid for it to be done. I guess I'll go ahead and see how it acts with the new one. If it's not good, I'll just swap it out.
