Default Plastigage Question

So i've got a plastigage question. I just got all my stuff back from the machine shop, and i was going to check everything with plastigage. My question is I switched to studs on the mains and i dont wanna stretch them out by torqueing them down to check for clearances. Also i have the same question about my eagle rods which use ARP bolts. Basically, this is my first build i dont really wanna make a stupid mistake.

It is actually a good thing to torque and loosen them multiple times before measuring clearance or performing an align honed for that very reason.
