Bad mounts will lead to greater movement and this can effect the way the clutch functions.

Ok guys so I finally replaced the mounts with prothane, stock mounts were shot, could shake them like rattles... Anyways so far a lot of vibrations in pedal and shifter disappeared but its still there dampened, I feel like the car is at a decent loss of power when I punch it and u can the thump on the punch, feels/sounds like motor side still, what next?

This sounds alot like my issues, i had a thump, wich i knew to be the torque arm slapping around. I replaced that, didnt get it all. Changed the trans mount, eliminated all the thump. But i used an energy suspension 'universal gm' mount and now i have what sounds to be the exact vibration you have/had. only feel it in the floorboards and shifter when i gas on it. Smooth any other time.
