T56 and A4 program: what kind of problems?

T56 and A4 program: what kind of problems? I'm planning to replace my toasted A4 with a M6 transmission.
Mechanical + wiring it's all clear.
For the programming I have two options: reflash the PCM to a M6 or keep the A4 program and delete the A4 related codes.
I have my reasons for preferring keeping the A4 program.
I can also use the M6 specific tables like idle, timing and other things.
I will connect the park / neutral switch wires to the clutch switch: in this way it will be in park when the clutch is depressed, otherwise in gear (see the sticky for details).
Will I have problems?
Other than the tables I see in Edit what parameters are different from automatic to manual?
Are there safaty issues like airbag, ABS, traction control?
