That's not why the EGR is cut though. If that was the proper intake for a 2001 car, there wouldn't be an EGR to cut in the first place.
Plain and simple, that's not the stock intake for that car. Maybe not even the stock engine.

806 heads are definitely from a '98. However, the PCV valve location visible in the engine bay pic is NOT correct for a '98. So it seems that this entire setup may have been patched together with some of the stock '01 parts as well as parts from other years.
Either the entire long block was swapped, or someone sold off their H/C/I package, tossed a bunch of stock stuff on the car from whatever year they could find, and sold it.

oooohhhhh boy. dont get discouraged. the yellow paint on the intake screams junk yard. i wouldnt worry about it. definitely get that hole in the exhaust fixed and plug the intake.

I wouldn'd get too discouraged. As long as the body is in good shape the mechanical parts are easier to mess with IMO.. Plus it's a good excuse to upgrade all that swapped out stuff and possibly resell the old parts for a few extra $$.

Just get that engine cleaned up real good and I wouldn't worry about it after plugging the intake and exhaust. Make sure to change the oil and other maintenance items if you havent already. I think the car looks good
