New to nitrous but seems if it was electrical it shoul happen with every gear as the system is cycling with the shifts. My first thought is do you have a puge?

Right it doesn't make any sense. Yeah I have a purge kit.

I was kinda betting on the no purge since it was only the initial hit. Now about the only thing I can think of is maybe getting some tip in knock at first hit and computer pulling timing then adding back.

Does anyone know which ignition mode to use (1995 LT1) for the NOS window switch? (Example: I've heard LS1 guys use the 4 cylinder mode since it's a coil to plug)

It depends on where you're getting the signal from, however for the LT you should probably need to be on 8CYL mode depending on where you get your tach signal from. The best thing you can do is start it on 8cyl, and see if the RPMs match what's shown on the controller. If not, you'll need to change the modes until you find one that does match.

Set the lower rpm to zero. Then test fire the system with the car off but ignition on. See if there is still a delay. How long are your nitrous lines. Post an underhood pic.
