Yes and it takes about 5mins.
1) Load a stock 99 OS
2) Load your "99 Tune file" as the comparision file
3) Create Script and save it with a new name
4) Load your new 01/02 OS
5) Click run script
6) Select your script you just created and apply it to the file.

They run a different OS so you can't compare them.
