03 sierra 4L80e swap now no lockup and hard 1-2 shift

So I swapped a 4L80e into my 03 sierra denali awd quadrasteer the other day. Using a nelson conversion harness, pinned the ecm for the additional speed sensor. Had a segment swap done and sent to me from Bill. Mechanically, everything seems fine. It is a triple disk 2600 stall from circle D, jake's performance level 3 4L80e. Now here are the issues:
-No lockup. Even when I try to manually command lockup it will not lock up. If I change pulse width modulation to 100% it will lock up and stay locked. Not throwing any codes so I doubt it is related to a misfire?
-The 1-2 shift is very hard. I upped the torque management to pull half the torque on the shift in my last change and it does not seem to pull the timing like it should. Sometimes it will do nothing, sometimes it will pull the torque after the shift occurs for a second or two.
Just trying to figure out where to start since this isnt making very much sense to me. Thanks

Is the computer throwing a code? I know with the 4L60's they have an issue with the TCC solenoid not functioning properly and doing exactly what you're describing.
My truck (2000 Silverado 5.3) was doing the exact same thing and it would throw the P1870 "Trans Component Slipping" code and what it does is boost the shift pressure to max and not lock the converter to go into kind of a "limp mode". Like you, I had no mechanical problems, no shavings in the pan, fluid wasn't burnt, etc.
I ended up replacing the TCC Solenoid (think it's short for Torque Converter Control) and put in a 'Vette 2-3 shift solenoid and it shifts perfect now. Apparently most shift kits essentially bypass this solenoid and make it a non issue. I know the Transgo HD shift kits do that. Don't know about the crossover between 60's and 80's but I hope this helps.
