There are a lot of issues in play, such as, "Are you using the original LS1 PCM?" And how have you sorted out the wiring? You need to go into more detail about your setup before anyone can offer you advice.
That being said, the best place for you to pursue this is the Conversions and Hybrids Forum. I suggest that you do some reading there, and if you still have questions, make a detailed fresh post there as I suggested - rather than posting in an old thread which is off-topic to your question.
