My ls6 in sig dropped a cylinder so I've got an ls3 crate motor going in. I hade a maf tune on the ls6 and it wasnt bad but I fought with bad mafs a couple times and probably left a little power on the table.

Now with the ls3 I want to simplify things and maybe make a little more power since I need a complete retune anyway. Are there any negatives of going to SD tune on a bolt on setup? Will the car still make a little more power than a maf tune with SD and the throttle response still better or does that only come into play with cam setups.?

If its tuned correctly its going to make the same power with a maf or in SD unless your maf was a restriction, like if you have a 78mm maf and 102mm airlid and intake/TB. You can not tell by driving if a car is tuned SD or with the maf if tuned right.
