Pin 50 on Red is the VSS signal, so that's correct. You need to connect the speed sensor from your transmission to the PCM to accurately tell speed. But you need to use Pin 20 and Pin 21 on Red for that (VSS Lo and Hi).
How do you have the car speedo hooked up? Is the dash connected directly to the speed sensor? You might have bypassed the PCM completely.

Well, for one, I don't even know what car it's going into.
And second, there are only three VSS wires. I don't know the schematics of your car's wiring to tell you which should go where. I'm just saying the VSS Hi/Lo needs to go to your PCM FROM the transmission and the PCM outputs to the dash via Pin 50. You need to forget about the stock wiring and connect your trans to the PCM first.
