VSS signal reaches PCM but no output

VSS signal reaches PCM but no output
The issue I'm having is with a swap, '82 k10 with a' 99 5.3/4l60e mated to a NP241c transfer case. I bought as a half finished project, the harness was reworked by the previous owner and the PCM was tuned by LT1swap.
The problem I'm having is the truck won't shift out of first gear. If I log vehicle speed or trans output rpm with hptuners I get zero. If I pull the VSS wires from the red connector 21/22 and monitor with a voltmeter (running in gear) I get a reading from 4-10± v AC.
From what I have read this is correct, why is the signal not showing up on HPtuners?
Where do I go from here? Am I missing something?

Use a Bluetooth adapter at the OBD II diagnostic port with the "Dash Command" app on your phone to see if your trans really is recognizing speed or maybe some other problem. This would either rule in or rule out a problem with your VSS. I had a problem with the VSS in my 4L60E and this helped me track down the problem.
