No timing at idle? DTC won't erase?

No timing at idle? DTC won't erase? Hey guys...hate to ask for help..but on this one I am stumped!
This is a transplant into a 69 camaro, LS2 block (ls1 reluctor) 402, with harrop intake. Customer replaced 4l60 with T56. I disabled all of the DTC's, and the fuel pressure low / high, and EVAP DTC will not disapear? What is even worse, is the car shows no advance? And no matter what I do, I still report 0 degrees of advance! From the sound of the idle, I would say that it has no advance also..I don't think the reporting is in error.
Any ideas would be greatly appreciated.
