be advised that putting a poly transmission mount may dramatically increase vibration and shaking in the cabin of your car, i had prothane motor and tranny mount done at the same time, and i almost went insane of the vibration.

some cars might make more noise than others, and people have different tolerances, but most on this site seems to think they are not too bad, in my case i could never understand why you would add something that makes your car like that.

if you grind the 2 bumps down on the trans mount to where they are flat you shouldn't have any vibrations... my car is an m6 though, i'm not sure if there is any difference for a4 cars... i didn't notice any difference as far as noise goes after i did all 3 of my mounts... if you do the trans mount i would advise to do the motor mounts at the same time... i have heard of cases where people only did the trans mount and ended up tearing the case on the trans since the motor was allowed to move but the trans would stay put and eventually cause it to rip because of the torque... i have heard of people doing motor mounts with the headers in but man that doesn't look like fun at all... with the headers out you have an open space right to them and it's a cheap mod... but it's your car do what you please, good luck with the new headers... did you get the painted or coated ones?

Its the tranny mount that causes all that ( i noticed you said the trans mount did it, just adding my .02$ ), I cant even tell I have poly motor mounts. Actually its smoother than the ones I took out because they were so worn. I have been in other types of cars with poly mounts that sucked but seriously I cant tell at all, and thats with using the stock tranny mount. I have a poly tranny mount but never installed it because like you said it causes alot of vibration
