By disabled you mean simply turned off or physically disconnected. Sorry for the questions but I've been out of the game for a while now.

From my understanding the factory alarm system is simply turned off and the wiring is routed to the aftermarket system. When I had my security system installed, the shop didn't give me any pieces of the factory alarm back.

They can't - the factory alarm is in the BCM which has many other functions as well. That's why the factory alarm can only be turned off, not removed.
