1: if i put my cd player in will i lose the rear speakers
2: does anyone make an interface to let the stock chnager work with an aftermarket (pioneer) cd player-it has aux controls.

There is plenty of info there on replacing the speakers for better sound.
1. Depends on how you wired the front speakers. If you just connected the new aftermarket speakers to the existing wires and made no other changes, then no you won't lose the rear speakers.
2. Not that I know of
Other Info (real quick rundown a search would get you more detailed info):
* Its easy to install an aftermarket headunit and retain the use of the stock amp and speakers. You just need a wiring harness adapter and an adapter to fit a 1 DIN aftermarket headunit in place of the factory 1.5 DIN headunit. -- Read the sticky for more info.
* The new aftermarket speakers are most-likely 4-ohm and the stock speakers are 2-ohm, therefore the new aftermarket speakers will sound lower/quieter than the stock speakers although they will produce cleaner sound. -- Read the sticky for more info.
* You can retain the use of the steering wheel controls with a PAC SWI-X -- Read the sticky for more info or search.
* The stock Monsoon amp is in the spare tire well -- Read the sticky for more info.
