Default Totally redone

I am wondering what is required to totally redo my stereo set up? i have the bose system with the front two speakers on the door and the one sub in the rear hatch. Is it possible for me to just take out the speakers and head unit and just put aftermarket in or do i have to do more surgery?

"totally" redone, to me, means head unit, amps, speakers, and a sub.

How much do you want to spend? That is the best place to start

To answer your original question, the only other thing you have to do is replace the wiring to the speakers. The Bose system used pre-amp output from the head unit to the individual amps attached to each of the speakers. The wiring was designed with a floating ground for the speakers so you will have to change that wiring. Other than that, it's a normal head unit and speaker installation. Where people really get into trouble replacing Bose systems is when they try to change just the speakers or they change the head unit without adding the proper adapter.

That depends on where you plan to put the new sub and amp. The Bose sub had an amp built-in so you only need to disconnect it - you don't have to physically remove it. But why would you want to leave it in if you're putting in a new sub anyway?

HU: Pioneer DEH-P3900MP - around $130
Front speakers: DLS C6 - around $125
Subthump box: $129 (get the 10" and turn it into a 12")
Sub: DAYTON QT305-4 12" QUATRO - around $85
Sub amp: Phoenix Gold Octane R8.0:1 - $175

Totals to around $650, leaving you some room for installation supplies.

You can add an amp for the front later. The subwoofer is good but it's 4 ohms so very few monoblock amps will give you optimal power there. But I would say that's a respectable system for the price.

All prices are Ebay BIN prices except for the sub and box. You might be able to save some money if you try and bid instead of going for BIN.

Oh sorry, if you got the sub already, what's your budget now?

Don't bother with sail panel speakers.

Yes, you'll have to wire them yourself but the speaker opening is there for mounting.

I'd get a db-500 over the Dayton for the sub. They're $75 right now.
