Default Question about amp for rear speakers

Ok i have a mustang and have four 6x8 240watt max by 50 watt RMS speakers

I have two JL 12s in the trunk and when i was working on some wiring yesterday, i pulled the wires from the stock amp out (had new speaker wire ran through the whole car to completely bypass the stock amp.

I have a coustic 207a amp that puts out 35w RMS 207max.

I want to run them to the back 6x8s, do i just hook up the amp like normal, and then run the speaker wire from the headunit, and then speaker wire to the speakers

Will this have any interference with the built-in amp from the HU?
Because with the stock amp, it will sound like shiz if you run a new HU to the stock amp.

Where can i get some good crossovers, to much bass is coming out my 6x8
of course they are supposed to have bass, but i have great subs, and no need for my 6x8s to put out the normal bass now...
