Clutch Install
I have my alignment tool lined up perfect, and when I get the tranny in there it stops at the throw out bearing, any suggestions??!!

I had the same prob a while back. I turned the motor over a quarter turn at a time and kept trying until it went in. Like me, your probably not as lined up as you think you are, and combined with the fact that you're not shoving the tranny in perfectly straight, the two 'wrongs' will eventually make a right, lol.

I've found that more often than not when you get to that point it is the alignment dowels to the bellhousing holding you up, not the TOB. Try buffing them up with some brillo or something to get the gunk off and putting a little grease. If the splines have gone into the clutch disk you're already into the pilot bushing.
