If there is no restriction where the wastegate dumps back into the exhaust it wouldn't cause any issue with boost control. We are also running more wastegate than is needed. Now if you barely have enough wastegate to limit boost pressure then dumping them to the atmosphere would allow them to get the job done just slightly better. The best thing you can do is have the wastegates pulling from the hot side in a good location and having the proper size wastegate to do the job.
