Multiple misfires is the only thing I can remember. I would have to do some homework to find out if there is anything else.
Definately check the plug gaps. Boost + more fuel will make it harder for the spark plug to fire, so you have to close the gap. Have you pulled the plugs to inspect them? Look for microcracks and more importantly, the gap, and to see if they are fouled.

I use NGK TR6 with .35 gapping and 8.5 boost with methanol. Below 5600 RPM runs strong, only loses power between 5600-5800 RPM.Is it possible that the MAF maxed out?? The car also shakes in idle, but only when I put it in "Drive", as soon as I push the gas it runs perfect. There is NO SES CODE and NO CHECK ENGINE LIGHT stays on, it was cheked with a SNAPON scaner.

Not sure how SES light comes on flashing and then there is no stored code?? Unless that scanner is not very extensive...
Flashing ses light, as you probably know, is NOT GOOD
Do you know your AFR or can you get your 02 readings at those rpms?
Any work done on the tranny?

Check those plug wires too. Only time I ever got a flashing SES light was when one of my plug wires was burning through and arcing against metal.
Who tuned the car?
What methanol kit are you using and how is it adjusted? Does it ramp up with more boost or is it one steady stream?

Idle is little rough, but smooth off idle to around 5600rpms.
Flashing SES after 5600+ on throttle, so during load, not on decel.
Plugs are TR6 @ .035.
How do the plugs looks?
What wires are used?
Are you absolutely positive the wires are on the correct way? If they are not clicked in ALL the way, you will get symptoms like that. Trust me, I had to chase down that gremlin before. I took my stock wires off, tested with an Ohm Meter, installed and removed three times, before I finally had the two clicks on the coil and one click on each plug (or is that backwards *scratching head thinking of which one, since I have been in Afghanistan w/out my LS1 for 7months*). Anyway, its free and might be the culprit.
A weak coil also, but without scanning to see which cylinder fires bad you wont know.
Good luck.
