At some point the spark will get blown out.
Might not be at a .040 gap, but I would not bother with more than a .045 gap and if you feel your ride missing at wot it could be due to that.
I will be running the ever so fun gap of .032 with my new setup.

Narrower gap, hotter spark.
Less chance of FI blowing out the spark.
More susceptible to detonation.
Wider gap, plug runs cooler, less chance of detonation.
Risk FI blowing out the spark if too wide.
May foul easier if running rich.

I will be running NGK TR6's on my new 372 c.i. motor, what would be the best overall gap to use...its a 9:1 compression motor w/12psi setup...

I thought small gap meant cold plug.
I'm saying if you close the gap (of WHATEVER plug) the spark is hotter.

Usually FI are gapped way lower.
My car runs at .28. The "fast" people run down to .18 gap to keep the car from missing under high boost (32-40psi).
Always run a set or two colder plugs depending on power output and how the car likes them. Experiment. I run one step colder, but alot of people have good luck with 2 steps colder. If you go too cold, they will foul easily. Too hot and you can knock easily or melt plugs.
