Effects of cutout?

Effects of cutout? Can adding a cutout to the exhaust after the cat (behind the passenger seat) cause engine damage at all? Also, would there be any reason by the dealership (still under warranty) to not honor the warranty if something is going wrong with the engine? I still have the factory cat on there, just have the cutout after it and before the muffler, and my understanding was that anything after the cat can be changed without the warranty being voided.
I'm just asking this because I am having some engine trouble right now, and since it's under warranty still, I wanna take it in and have them look at the engine to see what's up and if need be fix it. I think it might be a burnt exhaust valve
but I'm not sure, and I REALLY don't wanna have to fork out the money to have something like that replaced.
Any help would be greatly appreciated!

well ive heard that you can "suck" a valve, from running the engine at high rpm's alot, with a cut-out.but im not positive.ive been running "open" for quite a while now, and ive had no problem's.but good luck dude. 
buut as soon as you take it in,theyre gonna put it on the lift...and thats gonna be the first thing they see.(if its not ok to make changes "past cat" like you said.)
