What would be the best way to tie in the clean side of my PCV? My new WARR throttle body does not have a port. I understand it needs to be after the MAF, correct? Is there a way to put a barb on the silicone bellow?
FYI, I'm running a LS6 valley plate and dual catch cans.
As you said the clean air supply should be after the maf but before manifold vacuum. Taking it from the bellows seems like the most reasonable option for you. Other options would be a tb with the vent port or SD tuning to eliminate the maf and you could just have a breather.
I take it the picture is your current setup? The diagram you posted looks like the correct hose routing but what you have plumbed currently doesn't seem to match the diagram.
No need for clean side to be after maf. . Clean side air doesnt ingest in combustion. Clean side to air intake after filter.
A good idea is to put one way breather on oil fill so when the system cant keep up when under high load it'll vent to atmosphere.

But it's effectively the same air that the dirty side is putting back into combustion. No?

No because clean air side draws air into the engine, not thru combustion. Occasionally you may get blow back but no need to worry on rare occasion it does. Also you dont want vacuum at all on clean side
I have tried heaps of different catch can set ups and how i have it set up now is by far the best.
Clean air from air intake behind filter to left side head.
Dirty side from oil fill to catch can with one way breather on top, check valve on can to valley.
acts like OEM while cruising . under vacuum. Then when into it vents to atmosphere...no oil in intake manifold at all....
Also stuff your can with stainless pan scrubber

Okay so a line off the oil fill cap to the breather can and a smaller line from the breather can to the valley cover. Do you have any lines connected to the intake manifold?
I see the line on the drivers side coming from the air box into the valve cover but again are you connected at all to a vacuum source on the intake manifold?
