Take a close look at your exhaust system. You have to have a clear exhaust path for an engine to run. If you are running cats, they could definately be plugged. Un bolt the y-pipe at the headers and see what happens. Even if you don't have cats, that loudmouth resonator could be plugged.

if it had spark AND was spraying fuel it would at least be sputtering to some degree. i dont think there is any way it can have both of those WHILE cranking.
last time my car wouldnt fire it was because i did not have power to the compute WHILE cranking, just had it the rest of the time.

Doesn't make sense...
Starter works, you're getting fuel, and your getting spark.
Should run, unless your AFR mix is so far off it won't light.
The only other thing I could think of is you have a bad PCM, or something causing PCM's to smoke as you swap them.

Now the only thing that I do not like about this is that is that the car started before the way that it is. No since the th400 is in the car but i am using the stock shifter I Never took that apart. So I am sure that it is pluged in. Also this would keep the car from turning over some completely right?

The only thing about the PCM is that if it is fried I was told that the car would not crank at all. Is this not the case. I am going to post my newest tune with 2bar map if someone can look at it and tell me what they think. It still will not fire on that!

the neutral safety switch would cause it not to crank at all, have you made sure your timing is correct? make sure that you didnt skip a gear on the timing chain...put it back to TDC and try again...other than that I would go with unbolting your exhaust right at the collectors to insure theres no clogging.
try taking out all the plugs and trying to fire it up and see if your spraying too much fuel (if its pouring out) this happened to a friend of mine that we couldnt figure out what the hell was going on, and it was the fuel regulator was stuck open so it was pouring too much gas and he didnt have enough air to create spark. basically it was an instant flooding...even with bad compression it would fire up or atleast gurgle a little bit.
when they put your tune settings back to stock did the compensate for the 02 sensor delete and everything else? just another idea

you had an SD tune and then put a stock tune it? so your running a stock tune with no maf, no o2 sensors.. etc... ?? maybe thats causing a problem if tahts the case.
if u know someone with a car same year as urs swap ur pcm into his and see if his car runs, that way you can at least take that out of the equation (or find ur problem).
i once put a "stock tune" back into my pcm and for some reason my car owuld not start, did exactly what your car was doing, until i pulled the pcm and had a proper "stock tune" put into it, then it ran great. good luck
